Technology Process of Protein Modification & Detection

 Phase 1: Sample Preparation & Enrichment 

  • Protein Isolation: We purify your target protein(s) from complex mixtures using immunoprecipitation, affinity tags, or fractionation techniques.

  • PTM-Specific Enrichment (Critical for Low-Abundance Modifications): To overcome the substoichiometric nature of many PTMs, we employ sophisticated enrichment strategies:

①Phosphorylation: Immobilized metal affinity chromatography (IMAC) or titanium dioxide (TiO2) chromatography.

②Acetylation/Lysine Modifications: Immunoaffinity pulldown with pan-specific antibodies.

③Ubiquitination: Tandem Ubiquitin-Binding Entity (TUBE) affinity purification or di-glycine remnant immunoaffinity (after trypsin digestion).


 Phase 2: High-Resolution Mass Spectrometry (MS) Analysis 

  • Digestion & Peptide Separation: Proteins are enzymatically digested (e.g., with trypsin). Peptides are separated via high-performance liquid chromatography (HPLC).

  • Tandem MS (MS/MS) Acquisition: Peptides are ionized and analyzed in a high-resolution mass spectrometer (e.g., Orbitrap, Q-TOF). The instrument fragments selected ions to generate sequence data.

  • PTM Identification & Site Mapping: Using specialized search algorithms (e.g., MaxQuant, Proteome Discoverer), we analyze MS/MS spectra against protein databases to identify modified peptides. The fragmentation pattern allows us to pinpoint the exact amino acid residue carrying the modification (site-localization).


 Phase 3: Quantification & Bioinformatics 

  • Label-Based (TMT, SILAC) or Label-Free Quantification: We can quantify the relative abundance of specific PTM sites across different conditions (e.g., diseased vs. healthy, treated vs. untreated).

  • Bioinformatic Analysis: Data is processed to generate reports highlighting significant PTM changes, mapping them onto protein domains and pathways to infer biological impact.


 Phase 4: Custom Detection Tool Development 

Based on the MS-identified PTM sites, we offer downstream development services:

  • Custom PTM-Specific Antibody Production: We design and synthesize peptides corresponding to the modified site (and its unmodified counterpart). These are used to immunize animals (rabbits, mice) for the generation of phospho-specific, acetyl-specific, or other modification-state-specific antibodies.

  • Development of Targeted Detection Assays: We develop and optimize immunoassays (e.g., ELISA, MSD, Luminex) or targeted mass spectrometry assays (e.g., Parallel Reaction Monitoring - PRM) for the sensitive, specific, and quantitative measurement of the PTM of interest in relevant sample types.
